Access permissions to the Report Manager is unrelated to your sysadmin permissions on the SQL Server instance itself.
The SQL Server Reporting Services web interface (Report Manager) uses its own permissions mechanism, which works closely with Windows NT authentication.
So, long story short, you should try logging in to the web browser using a Windows NT User which has administrative privileges on the reporting server (the server itself, not necessarily the SQL Server instance).
Then, you should be able to see the "Properties" tab (in blue, I think) on the Report Manager and use that screen to reconfigure the permissions on the reporting services folders.
